What screen resolution are you working on? Is this still an issue for you?
I see the current 4.x nightly (on my macOS 12) will adjust and move the whole Appearance dialoge up so that it no longer appears to pop out from Appearance, but from the Properties tab:
FWIW, the smallest (vertically) I can get the MuseScore window is 628 pixels. Add to that a the 25 pixels of the menu bar, it gives me a minimum of 653 required to fit the application in vertically
