Stems and flags remain visible when voice 1 note is set to invisible on chord with other voices.

I do not understand the logic around this. It seems to me that when a note is made invisible, the entire note should become invisible and stems and flags should not remain.

I understand that sometimes a flag or stem needs to be made invisible independently, but I think that when a note is made invisible, the entire note should be invisible. The way it is now, in a complex piece, there can be many, many extra clicks.

To make the entire chord invisible, you need to select the entire chord - so a blue rectangle appears around it. Shift+click normally does this is there is not already a selection. To make all voice 1 notes invisible for an entire measure as in your example, simply click the measure, then filter out Voice 2 using View / Selection Filter. Then press "V". Three clicks total to make all voice 1 notes invisible for an entire symphony!
