It looks like it doesn't work when flipping the staccato direction via "flip" command (X key). If selecting a direction manually in inspector, the score saves and reopens correctly. So it looks like there is a workaround, though (EDIT: not "thought", that was a typo...) the issue is serious indeed.
I pushed a fix for this issue to master, but it looks like these properties flags-related things should better be somehow handled automatically. It would probably be good to implement such a change later.
