I find this happens if I start writing a score in 12/8 time. The best way is to only ask for 2 initial measures, and when a new measure is required, CTR+B to add a new measure at the end of the score. Otherwise so many semibreve (whole measure) rests get shifted to the right and close to the next bar-line.

Pedro, can you post this to the forum along with a sample score showing the problem you are seeing? I'm guessing it's just that you are confused between half rests (which take exactly two beats and should be aligned with the start beat) versus full measure rests (which take however many there are in the measure and are centered).
