Faulty Key Signature when transposing without Ctrl +A
Nigthly, August 7 (16c2771) / Windows 7
1) Open « Promenade »
2) Press Ctrl +A
3) -> Notes → Transpose -> Change the key ("closest", Bb major/G minor) to C major/A minor.
Result : Correct
- Now, if you forget to press initially on Ctlr + A, and you go immediatly to Notes -> Transpose: you see displayed this following message:
4) Select Yes! -> Change and choose the same key -> C major/A minor
Result: the initial key is always displayed
- There are probably others manifestations (I have no made the detail) of this bug.
I seen the following for example:
A chord in C major -> choose D key signature (always without use Ctlr + A)
Result: chord ok, but the D key signature is not displayed.

Changing of title, more precise, and another example.
1) New score for flute with a scale in A major
2) Notes → Transpose → "Yes" when you see the message to select and transpose the whole score → Change the key (closest) and choose the C key signature.

Confirmed, there is a problem with auto-selecting. I can be wrong but I am almost sure this process excludes key signatures. See mscore/musescore: void MuseScore::transpose() selection start conditions.
