I just tried it on another file and it worked somewhat. I am looking further into the situation and will get back to you. I think it had something to do with making some of the Systems invisible through Edit Instruments.

So, in order to investigate, please attach the score where you observe the described issue (with M).
If you go to Edit Instruments you will see the three staves made invisible. This is the file which aborts with use of M. As I said, if I delete the three staves, it works perfectly.
1) New score for flute and piano (one staff is enough), 8 measures and system break
2) Enter notes in two first measures top staff
3) Enter whole note second staff, before the system break,
tied to another one in the subsequent system
EDIT: and a note in first staff in same measure of the second tied whole note (subsequent system)
4) "I" -> Tick "Invisible" for second staff (piano) -> Ok
5) Press "M"

I would suggest that you use Help->Revert to factory settings to see if that fixes the issue.

FYI, I deleted invisible systems previously made invisible and it worked perfectly. I can provide a test file if you like.
