Instrument not completely removed from part
1. Create a score with two instruments.
2. 'Parts…'.
3. 'New'.
4. Tick an instrument.
5. 'OK'.
6. View part.
7. 'Instruments…'.
8. Remove the instrument that features in the part.
9. 'OK'.
Result: A number of elements, including notes, rests and bars are gone, but not the instrument.
Using MuseScore 2.0 Nightly Build (97cf48c) - Mac 10.7.5.

So - after reproducing this, I don't see the issue. The part was removed from the score, and all notes disappear.
Are you referring to the fact that the Part file still exists with the instrument?
I don't think the part is removed (did you mean the instrument?), but after seeing your post, it probably should be.
I did mean the instrument.
When an instrument is removed from the instrument dialog, it shoud be removed from each "part score". If the instrument was the only one in the "part score", the "part score" should be deleted and the part ("excerpt" in the code) should also be deleted.
