I think this is what is happening:

The score was created using default beaming in 1.3, which was incorrect. When the five bass clef notes were all beamed together, down stems are appropriate.

In 2.0, as of a week or two ago, the default beaming changed such that all five notes are no longer beamed together. This is more correct. But the first two notes, when beamed together in separate group from the rest, now should have up stems. And this is what eventually happens.

When the score is first loaded, it tries to honor the 1.3 stem direction while also using the 2.0 beaming. These are incompatible. On first layout, it corrects the stem direction to match the beaming. The result is now correct. But perhaps it should honor the 1.3 beaming. The information *is* there in the score.

Note it *will* be preserved if you had actually *chosen* that beaming rather than simply accepted it as the (incorrect) default.

In some ways, this is much like all the other layout improvements made earlier this year - it would be nice if users could gain the benefit of the improvements automatically.
